Automatic recruits
These recruit with no battle.

• Manaphy is part of the storyline.
• Cresselia is part of the storyline.
• Phione is in Miracle Sea, the second time you visit it.

Bosses
These are all at the end of a dungeon. They have mega-high recruit rates, you'll probably get them first time when you beat them, and their HP is normally much higher than normal when you fight them. It drops when you recruit them.

• Dialga is in Temporal Tower.
• Palkia is in Spacial Rift.
• Azelf is in Crystal Crossing.
• Uxie is in Steam Cave.
• Mesprit is in Quicksand Cave.
• Regirock, Regice, Registeel and Regigigas are in stages throughout Aegis Cave.

Wandering Legendaries
These wander around on their set floor like normal enemy Pokémon. They have very low recruit rates. Their HP is much lower than that of the bosses, it's the same as it is when they are recruited.

• Moltres is in Final Maze 40F
• Suicune is in Final Maze 29F
• Jirachi is in Final Maze 23F

Item Legendaries
These require either the Secret Slab or the Mystery Part items to be in the Treasure Bag. Otherwise, they are the same as the other wandering Legendaries.

• Zapdos is in Amp Plains 7F
• Mewtwo is in Dark Crater 6F, and Deep Aegis Cave 5F in Darkness version only
• Raikou is in Concealed Ruins 20F
• Entei is in Deep Dark Crater 10F
• Lugia is in Surrounded Sea 18F
• Ho-oh is in Mt Mistral 19F
• Celebi is in Mystifying Forest 10F in Time version only
• Latias is in Spacial Rift 10F, and Happy Outlook 19F
• Latios is in Deep Spacial Rift 5F, and Midnight Forest 24F
• Deoxys is in Shimmer Hill 17F, although unrecruitable shadows of it can be found in Temporal Tower

Darkrai has several locations, which are:

• Miracle Sea 3F
• Deep Crevice Cave 2F
• Mt. Travail 17F
• Spacial Rift 14F
• Mystifying Forest 13F

The Secret Slab and Mystery Part appear as mission rewards every now and then on the job notice boards - however, if you're too lazy for that, here is an easy Wondermail mission for the Mystery Part:

These are bosses, but the dungeons they rule are only obtainable through Wondermail codes [see below].

• Articuno is in Mt Avalanche
• Mew is in Mystery Jungle
• Kyogre is in Bottomless Sea
• Groudon is in Shimmering Desert
• Rayquaza is in Sky Stairway
• Giratina is in World Abyss
• Heatran is in Giant Volcano

I've put together a set of Wondermail codes for these dungeons. All missions ask you to rescue a Rattata on the first floor of each dungeon and give money and a Joy Seed as a reward - however, you don't have to actually do the mission if you don't want, you can gain access to the dungeon simply by accepting the job and then deleting it once you are shown where it is on the map.
